The "upgrade" to the new Etherpad apparently reset the default text that appears on any new pad.

I don't exactly recall what was in the previous default text, but in any case it should also contain a reminder to reference the new pad in the table of contents.

According to some quick googling, the file to edit is:
etherpad/src/templates/misc/pad_default.ejs 

I propose the following text:

Welcome to Wikimedia's etherpad.

This pad text is synchronized as you type, so that everyone viewing this page sees the same text.

Remember that ANYBODY with the link can view this document.

If there's no real reason for semi-confidentiality, please add a link to this pad on the list of all our public pads: http://etherpad.wikimedia.org/WMF-TOC

/me finds it amusing that the non-semi-confidential pads get listed on a semi-confidential pad that no one knows about, instead of say somewhere on wiki where the rc entry would draw attention to it ;)

I agree with bawolff. In fact, the new text is nice but I don't see how WMF-TOC could be a useful list (it doesn't have a proper title, to start with; not everything is WMF). 
I suggest to drop that part and fix bug 30240 instead.

I have changed the default message to the suggested text, minus the last part about adding links to WMF-TOC. (for now). Also this is not puppetized yet but most likely should be.

http://etherpad.wikimedia.org/WMF-TOC is no longer used.

The new index is at: https://www.mediawiki.org/wiki/Etherpad_index

Although neither should be kept for the long term. Ops have recently updated the message to include this, it is now set to:
