If you change $wgDefaultCollation, then run update.php, update.php runs updateCollation.php for you and fixes everything. However the web installer does not seem to update collations when its in upgrade mode

I meant $wgCategoryCollation, not $wgDefaultCollation

tested - it works now. It got fixed somewhere along the line.
