I'd like to be able to use Babel extension generated boxes on a Wiki which has plenty of existing babel templates in a state of complete disarray. As is, the templates override everything.
I don't understand your exact problem nor your proposed solution: is this a duplicate of bug 31309?
No. Presently {{#babel:fr-2}} first checks whether Template:User fr-2 exists, if it does it transcludes it, and if it doesn't then it generates the babel box on the fly. The problem is that some wikis have a large number of babel templates which aren't properly maintained, so you end up with mismatched colors and styles and badly worded texts. I would like something like {{#babel:!fr-2}} which would skip checking for a Template:User fr-2 and just generate a babel box on the fly.

I don't think this makes sense: either the wiki uses local templates or it doesn't, you can't have a double system in place. Local unmaintained templates should be deleted, or you can ignore them with a single edit to [[MediaWiki:babel-template]].
