All information about this bug is already presented in the bug thread https://bugzilla.wikimedia.org/show_bug.cgi?id=29585 but I think we need a separate bug for this kind of these troubles. After editing http://www.withoutvowels.org/wiki/Hebrew:%D7%95%D7%94%D7%90%D7%A8%D7%A5 the link to this page from http://www.withoutvowels.org/wiki/Tanakh:Genesis_1:2 looks like a link to an nonexistent page (despite of it exists). Further investigation has shown that this trouble spots when and only when "Auto-number headings" option in user preferences is on. Weird?
Now auto-numbering is off but the bug indeed springs out for some links. At http://www.withoutvowels.org/wiki/Tanakh:Genesis_1:2 there are a link to http://www.withoutvowels.org/wiki/Hebrew:%D7%AA%D7%94%D7%95 which appears like a link to an nonexistent page despite of it exists.
The bug seems to have disappeared after I upgraded 1.17.0 -> 1.18.0.
Oh, no! A similar bug appears with 1.18.0: At http://www.withoutvowels.org/wiki/Tanakh:Genesis_1:2 there is a link to http://www.withoutvowels.org/wiki/Hebrew:%D7%95%D7%91%D7%94%D7%95 This link is displayed as a link to nonexistent page despite of it exists. This bug appears when I browse with my user, when I browse as Admin user, and when I browse anonymously. It seem to not depend on "Auto-number headings" setting.
Note that I know PHP and MySQL and could investigate this bug on my server. Could you give me some advise on MediaWiki internals, where to start and how the links are generated? Now I don't know MediaWiki internals at all.

Can you clarify this ? I'm not seeing anything that looks wrong on the pages that you linked to. What looks broken where ?
The link to ובהו looks normal on http://www.withoutvowels.org/wiki/Tanakh:Genesis_1:2 for me. VictorPorton: Could you explain what exactly looks broken (and where, URL), or if this is still a problem?
