The point where rendering stops is always the same, no JavaScript errors are shown.
I've sent this on to mathjax-users mailing list to see if we can get any hints or debugging help.

http://docs.mathjax.org/en/latest/whats-new-2.1.html mentions: Fix a problem where IE would try to typset the page before it was completely available, causing it to not typeset all the math on the page (or in some cases any of the math). Might that be related ? I submitted 2.1 as a changeset, so worth a test perhaps https://gerrit.wikimedia.org/r/#/c/61251/
According to the thread linked in comment #2 this is a different problem, but if nobody objects I think this bug can be closed as WONTFIX.
