Certain pages have a 'navbar' at the bottom of the page that is incorrectly swallowed by MobileFrontend's mobile formatter into the final section (usually references)

After talking to Max this is something that we simply cannot guess. Authors will need to edit their pages to indicate that this content must be separated.

the content of navboxes IS part of the section this is why it is hidden.

Either sections need to be redefined in core or this content needs to be split under a separate heading that makes sense. Currently the way it is marked up it does give the impression that this sort of thing is tied to the heading external links / references - it should probably carry it's own header.
