Sorry, I may have been a little quick filing this. I think this is my fault combined with a very unintuitive error message...
Ok, looks like this particular host, the webserver has a different directory structure than the login server. So running things from a command line, the sqlite db is located in a different place (Which I had wrong in LocalSettings.php) However on top of that, even after fixing, it seems like the web-server directory is still saved inside the db ??
