There is a proposal (https://en.wikipedia.org/wiki/Wikipedia:Village_pump_%28proposals%29#.22You_have_new_messages.22_alert_for_not_registered_visitors_to_expire_after_30_days), currently with unanimous support, to stop showing the "You have new messages" alert to IPs after 30 days. The rationale is that innocent users often see these alerts and get angry because they did not commit the vandalism they are accused of, etc.

Also, would it be possible for the expiry time to be encoded in a MediaWiki-namespace page? Then local admins would be able to change it without needing the devs.

The expiry period should definitely be configurable, not hard-coded into the software.
