On a related note, http://en.wikipedia.beta.wmflabs.org/wiki/MediaWiki:Common.js is currently showing the contents of http://en.wikipedia.beta.wmflabs.org/w/index.php?title=MediaWiki:Common.js&oldid=55058 (and that's where the "Permanent link" in toolbar points), while the latest revision in history is http://en.wikipedia.beta.wmflabs.org/w/index.php?title=MediaWiki:Common.js&oldid=57656.
The load.php resources are cached on the text squid. I have pruned its cache a few minutes ago for bug 49911 (some javascript issue as well). That most probably fixed this AFT issue as well. $wgLoadScript on beta needs to be adjusted to points to the bits cache instead of the text cache. The change is https://gerrit.wikimedia.org/r/#/c/70322/ So I believe the issue is fixed now. If someone can confirm, go ahead and close this bug report =)
