/data/project/apache/common-local/php-master/extensions/Translate/specials/SpecialManageGroups.php was deleted locally.

Restored with 
platonides@deployment-bastion:/data/project/apache/common-local/php-master/extensions/Translate$ sudo git reset --hard

That is Bug 52316 - MediaWiki code update sometime leave deleted files
