There is a hidden option in the math extension that forces the equation to be re-rendered called mathpurge independent if the entry is stored in the database that can be specified as url parameter action=purge&mathpurge=true. There are two options, either 1) set mathpurge automatically when action=purge. There are two issues with this solution: a) Rerendering all equation might take a while and if used by bots this could cause an extensive use of resources. b) I did not manage to implement that, because I found no way to find out if action=purge from the math extension... so I would need help with that 2) Document this option... 1 issue: Ori-l was not a fan of this solution... unfortunately I do not remember why.
