There has been consensus on Spanish Wikipedia to install this extension.

Looks good to me. The extension is fully translated in Spanish.

http://www.mediawiki.org/wiki/Extension:Education_Program#Configuration gives the ability to define $egEPSettings['dykCategory'] on a per-wiki basis, which was introduced to our wikis in https://gerrit.wikimedia.org/r/#/c/81511/3/wmf-config/InitialiseSettings.php.

Does the community want to use the default English message ("MyCourses Did You Know"), or should we translate it into Spanish? (See patch for an example of how the Portuguese Wikipedia dealt with it.)

I would suggest to translate it, since it is better to have everything in our native language.

Would that be the only message that needs translation?  In that case, the translation would be: 

Mis cursos ¿sabías que?

Yes, that's currently the only thing we define in our config files on a per-wiki basis. Thanks for providing the translation, I'll submit a patch in a moment.

Yes, it was enabled when the above change was merged.

To access it, if you are not an admin, you should start by having an admin grant you one of the necessary user rights (such as 'course coordinator' or ''online volunteer').

Then you can go to the Institutions page and you'll be able to start the process of adding institutions and courses:
