In the API call from $URL, the link beginning with "http://" is conveniently represented as a link, while the protocol-independent link to wmflabs is rendered as text.

This is probably linked to bug 40052 and should be fairly easy to fix.

No, this has nothing to do with bug 40052. It seems more similar to bug 31782 and bug 41888 to me.

We're going to remove all the auto-linking of links, unless the syntax highlighter extension does it. In which case you'd want to file an enhancement against the syntax highlighter.

Does that include URLs in wikitext without single-brackets?

In wikitext output by something like action=query&prop=revisions&rvprop=content, yes. If you're talking about parsed wikitext, that's bug 31782 and/or bug 41888, not this bug.
