Uploading a new cohort of usernames, I cannot select the desired default project (arwiki). Only options appear to be wiki, enwiki and dewiki. Tool is not usable for new cohorts for most projects until this is resolved. Screenshot attached with error message

I'm looking at this right now, it's an issue with the puppet configuration - it reverted Debug to True so we're getting the debug databases / behavior.

I was now able to upload my cohort "WEP AR all terms 1-3" setting the project to "arwiki".

Now it says none of the usernames are valid because the "arwiki" is not a valid project.

Should this be filed as a separate bug? Please advise.

Sorry about that Tighe, one of the services hadn't restarted properly.  Would you mind clicking the "Validate Again" button on the cohort that has those invalid users?  That should clean it up now, I tried the same thing.

If that fixes it, feel free to mark the bug resolved.

I tried validate again just now and I'm now getting "Validation: Failure" on my cohort page:

I will try again a little later to see if it just needs time to reset.

I removed my cohort and uploaded it again which seemed to do the trick this time. Thanks for looking into this!

I dug deeper and it looked like there were ghost processes sticking around.  It's possible that I was getting one of the new processes and you were getting one of the old ones.  This has been fixed as well, and that's probably why it worked for you now.
