I have no way of clearing the red indicator for number of messages. As the number is too high I will not click them one at a time. This makes the indicator stop being useful as it shows the maximum of 99+

Hi, which "red indicator for number of messages" on which website? 
Do you refer to [[mw:Echo]] notifications (see screenshot on that page) or is there something in "WikibaseDatabase" (component of this ticket)?
In general, exact steps to reproduce (or a screenshot) are welcome.

We will push out an improved version "mark all read" in the coming weeks, hopefully this will resolve the issue for you
