The following special page http://withoutvowels.org/wiki/Special:WhatLinksHere/Hebrew:%D7%90%D7%9C%D7%94%D7%99%D7%9D shown only one of the links from Tanakh: namespace to this page, despite of the fact that there are many (probably thousands) links to Hebrew:%D7%90%D7%9C%D7%94%D7%99%D7%9D from Tanakh: namespace. I marked this bug major, because a whole Special:WhatLinksHere feature does not work for me almost completely.
Can you give a few examples of pages that link there but aren't showing up?

Try null-editing one of those pages (hit edit and then save without changing anything), and see if that makes it appear. If that works, then the refreshLinks.php maintenance script should be able to fix them all. See https://www.mediawiki.org/wiki/Manual:RefreshLinks.php for details on how it works.
After running refreshLinks.php all links at http://withoutvowels.org/wiki/Special:WhatLinksHere/Hebrew:%D7%90%D7%9C%D7%94%D7%99%D7%9D are in place. But it should work also for newly created pages (for which it seems not to work now) without manual running refreshLinks.php. Note that I haven't tried null-editing, because my MediaWiki configuration disallows to edit pages in Tanakh: namespace. If this test is really necessary, I may temporarily allow editing of Tanakh: for the admin user and try this. Is this really necessary? It is known that there is a bug and it needs to be fixed, are more details really necessary?
What new pages does it not work on? All of the pages I saw were dated 2011.
I mean that it seems not to work with http://withoutvowels.org/wiki/Special:WhatLinksHere/NEWPAGE where NEWPAGE is a newly created page.
Can you create a new page, as a test, so that I can see that happening? Also, can you pastebin your LocalSettings.php (but redact sensitive things like passwords)?
I have created new test page: http://withoutvowels.org/wiki/Hebrew:%D7%95%D7%A2%D7%A9%D7%A8 Contrary of what I expected, the links are there: http://withoutvowels.org/wiki/Special:WhatLinksHere/Hebrew:%D7%95%D7%A2%D7%A9%D7%A8 So it was necessary to fun refreshLinks.php just once. Thanks for your suggestion to use refreshLinks.php.
Considering how old all the pages were that it didn't appear on, I'm going to say that it was probably a bug we had in 2011 that we fixed somewhere along the line. If a new or newly-edited page ever has this problem again, though, please reopen this issue.

No, they are two distinct bugs. (I really reported a bug twice, but not trice.) bug 47199 == bug 29585 but this bug is different: it is about WhatLinksHere, not about highlight of links.
