Using api.php?action=query&meta=userinfo&uiprop=rights|hasmsg I get information about new message. Now I can read it using api, but that doesn't flag the talk page as read. I tried action=setnotificationtimestamp as someone suggested but later I received a response that it's broken and needs fix. So once it's fixed just close this.

So once it's fixed just > close this. No, it's not "broken". It works exactly as intended: it sets the notification timestamp of some set of pages. It's not intended to affect the value returned by User::getNewtalk(). OTOH, perhaps the API should include some method to flag the talk page as "read" with respect to User::getNewtalk() rather than requiring a hit on index.php.
